MGF proper window alignment vs hood seal was created by DrFirestone

I'm a bit confused about proper window alignment vs the hood seal (the one touching the top of the window). On offside the window slides under the seal, so it seats in the slight "groove" in the seal. Not sure how to explain it better…
On the nearside the window position is a bit higher, so when closed the top of the window is higher than the edge of the seal and the window presses against the seal to make it watertight…
Which way is the correct one? I plan to buy a hardtop so want to make both windows close the same way… If anyone can post a photo it would be helpful...

Just to make sure, the window should go into that 'groove' in the seal, not to stay outside and press against it? When I open the offside door it makes "popping" sound like removing a cork from a wine bottle, as the window pushes itself outside of the hollow in the seal. Is that okay?
And one more question. On the passenger side there's a gap between the two parts of the seal (circled). How can I adjust it?

To adjust that gap, drop the window then undo the roof catch.
Flip down the spring clip No1, and then you can rotate the adjuster(no2) to tighten the catch until the gap is gone.
The passenger window might now be too high when you raise it.

The seals should slide a bit. There is a small nut on the inside of the softop that holds the seal if you need to move it a bit more.
It really is a case of getting the best compromise you can.

To adjust the raised height of the window, you need to take off the door card to access the window stops.
I usually adjust the height after tightening the roof by dropping the window slightly then loosening the two window stops highlighted in Clive's how to. Then make sure the door is closed properly, then use the window motor to raise the window into the seal. Then pull the window stops down as far as you can, and tighten the bolts. The window should then rise to the same height each time.
Here is Clive's excellent guide to door window adjustment.

Thank you all for helping me! I'm not skilled enough to mess around with the windows, I'll get a friend who will do that for me. I just need now to collect as much info for him as I can. So just two last questions:
1. Is the small nut near "rear" end of the window (towards rear of the car)?
2. So if I get it right the window should slide under the seal and set into the small groove in the seal? Is it normal that funny popping sound when opening the window? The seal presses a bit on top of the window and holds it slightly when opening.

1.The small nut is right in the leading edge of the window seals. You can see it in my roof adjustment photo.
2. Yes the glass should sit into the seal. It's possible that the window glass is a little too high at the minute and that is why it is 'popping' out of the seal when you open the door.
